This may sound too simple, but did you make sure that the mark on the counter balance gear was lined up with the mark on the fly

I have a 88 LT500, my buddie put a new flywheel in it, and since it has a vibration. I pulled the flywheel, it looks fine. One of the screws had come out of the magnito, and was rolling around inside the side case. I pulled the clutch side, and it looks like the timing is right, I also checked the motor mounts. Help....please. THX
