Well, now it isn't going to work if you have a drivers exit transfer case and a passenger's drop axle now is it?
Are you asking if one is stronger than the other? The answer is yes.
The reverse cut gears are stronger in the front, and an axle without a disconnect or hubs is strongest, combined with larger U-joints of course. If you must run hubs, the internally splined ones are stronger than the bolt on external hubs found on CJ's.
If your question is regarding which side the pumpkin is on, the answer is no, both have a long side and a short side, and the longer side usually breaks first, if it breaks at all.

jfralphs answer is the kind of answer to a question like that. It makes no difference other than which side the t-case output is on! Also, I can take a reverse cut Ford axle and modify it so the pumpkin is on the passenger side so the side that it's on makes no difference.
Well, if we talk inline 6 CJ/YJ, the passenger drop keeps the shaft away from the exhaust, and the exhaust can just run straight down the driver's side, ala CJ. If it's a driver's drop, the exhaust has a goofy curve pipe that sends the exhaust down the passenger side, ala YJ.
Maybe you could call the CJ design less complicated, and maybe it can tuck up under the jeep better? It's a stretch at best.

someone once told me that the reason jeep went to the drivers side pumpkin and transfer case was to keep more of the vehicle weight toward the center of the road. supposedly to help rollover factors and improve handling. hmmmm.. jeep...? road handling..? does that matter?
If your rear axle is offset like older CJs, and your front axle is also offset to the same side, then you have less worry about going over rocks and such as teh two pumpkins are in line with each other.
Thanks just wondering why there are the two differences?
