Yikes! You didn't say you got your rear axle out of a Scout that had been on the bottom of the East River for a few years. ;-)
My advice would be to take the shaft to a machinist and have him press the flange as flat as possible and then turn the surface true. Shouldn't cost much, maybe $50. It's only about a hour of work including set up.

4 Wheel Parts Wholesalers are a bunch of F-in' crooks and need to be run out of business.
