Problem with engine missing

I have an 88 Sammi, with stock motor and header, 2" exhaust no cat converter.
put a new engine in it, and it was running great for a while. Now it misses and has no power
I put new plugs wires cap and rotor. Gets good spark, but misses and lacks power.
Checked and set timing to 10 BTDC
checked vaccum advance on the distributor with hand vaccum pump, it is funcitoning.
At the point where the vaccum line connects to the carb from the distributor vaccum advance, I checked the vaccum and there was none. I found a few lines that were dry rotted and leaking, but still the vaccum is only a few inches HG. I believe it shoulf be about 15" at normal idle.
Another thing I noticed is that it seems to run ok for about 5-10 sconds after I first start it, then starts to run crappy.
Is there something (valve or actuator) that could be turning on after 5-10 seconds allowing the vaccum to leak?
Any advice would be appreciated, I am hoping someone had the same problem and could point me in the right direction.
Also this thing is for off road and we do not have emissions testings here. How much of the polution devices can be taken off without adverse effects?
