Engine \"Missing\"? After Warm Up

87 Sammy, 40K miles, Stock except for 2" freeflow exhaust, K&N air filter, carb vent tube.
Scenario: Engine starts, idles fine, revs fine (All before taking off and driving. Vehicle can then be driven 5, 10, 15, or 20 minutes, then it starts to "miss, buck", totally running like [bleep] to the point where you have to pull over, though idles fine. May or may not straighten itself out enough to continue on.
Have replaced: Plugs, plug wires, dist cap, rotor, fuel filter, checked coil - OK (hot and cold), fuel pump squirting properly, timing correct, no vacuum leaks, drained fuel and replaced, choke operating properly, EGR valve seems OK (has movement when hot, no movement when cold). Running out of ideas. Any help would be appreciated.

this probably wont help you much but I had the same problem I did everything I could afford. every thing on your list and I rebuilt the carb, replaced the head with a new rebuilt one and the problem was still there! so I sould it to a guy and he rebuilt the engine and it was still doing it in the end it ended up being a leaky canister.
try doing a compression test.
if that comes up good I've heard that the intake can warp and suck in air.

O2 sensor?
sounds like what mine did when the O2 sensor was going out.

when I had the 1.3L engine in mine.

Check the pickup coil in the distributor and see if it's shorting when it warms up ....

Sarge: Please explain how to check for short (pickup coil).
FSM only explains checking of OHMS with distributor removed.

long shot but another possibility is to check and see if your carb sensors are recieving constant power. if the sensors are not recieving constant power then they cannot send a return signal to the ecm and will make the "feedback" type carb runn very poor when warmed up but will idle and run ok when cold.

Wasn't 02 Sensor. Jury is still out. The test drive after replacing 02 sensor, as soon as I put it in 5th gear the problem started. 5th gear switch?

Reached the end of my rope and took it to the dealer. Didn't have any more time to troubleshoot as I recently picked up two more Sammys with problems of their own. Ended up being the ignition coil. Two drives of 25 miles each with no problems. I had checked the coil 4 times following FSM and Haynes instructions - cold/hot, etc. Always checked out within specs (Should have just swapped it out anyway). I guess they have more sophisticated equipment at the dealer.
