My jeep keeps drowning

I recently got a 88 yj. it was stock so I put a 4" lift on it and sat it on 33's. Now that it was big enough to play with i decided to test it out. The run was good for the first part but it got sour quickly. I ran a few holes nothing to major but it still seemed to take on water through my breather. these holes were not monsterous by any means (probable 1 ft and a half to 2 ft deep) never the less it still drowned out the jeep! Since I am a new jeep owner I'm just curious if this is a common problem. I'm also curious if the water would be getting in some where else besides the intake. Is a snorkle a smart option?
Any imput will be greatly appretiated.
