compression problem

Rebuilding a 96 banshee. The right side cylinder was "missing" while running and only fired infrequently. Ran compression test - 90 psi. on both cylinders. Inspected heads and found "out of tolerances" so I put a new top end on the machine. Still have the same low compression problem. Tried to determine if it was a carburetor problem by switching out but it made no difference. Also switched spark plug wires and that made no difference. My question is: do you think this may be a bad seal problem in the crankshaft? Any other ideas? I am stumped! Thanks
