in my 99 tacoma 4x4 if you take the side rail just inside the door off and that foot guard that is just under that rail. Then pull the carpet back there is a large black gasket that isnt very tight, seal it up with some silicone or caulk thats where my water problem was coming from and it seemed to stop, also, in about the center of the firewall there is a small gasket, along with 2 large gaskets on each side of the firewall. I have misc. wires running through mine that i ran, and sealed it up with silicone. Maybe its coming in there also?

I was having a similar problem with my 96 but the source of the water was a rubber grommet on the passenger side firewall. Its about 1.5" in dia and was torn. This was causing the passenger side carpet to get soaked every time i drove in the rain.
