Ok getting close to having the frame done on my scrambler, now to start working on other problems. I want to remove ALL the wires from under the hood. Id like to keep my headlights and signals, But then only run the ABSALUTE minimum for everthing else. I know old hot rods have only a ground and a positive, with a wire or two for gauges, I would like to do the same. This is a trail rig ONLY! that said the only time it will be on the road is a quick run for fuel. Thus the KISS formula is being strictly followed.
Can I simply remove the control boxes and such without issue? I know Ill need to keep wires going to the starter and distributer, also the alt. Any ideas what I can and cant do?

What year? And I assume you are doing something different with the motor?
When I did the SBC swap into my 84 CJ I pulled everything....and then rebuilt it....
Basically the wiring is in two sections....the computer harness which goes through the firewall over by the battery is just for the engine. The fuse block over by the brake MC is the primary wiring...lights, ign, battery, etc.
Assuming your not worried about the computer controls for the engine or how much dirt you through in the air, you can toss the computer harness. There is some interleaving of the two harnesses mainly at the firewall so you will have to spend some time pulling out the wires....but after that you are good to go.
On your primary harness you may end up with a couple of extra wires....one of them is the ign feed to the duraspark module....don't cut it off, you may be glad for it one day.

It is a 81, I am doing this because this is a dedicated river jeep that sees 3+ infact the first day out I was up to my dash deep (common for us here) I dont want issues with corrosion and bing broke down due to a water logged cpu. Thus its just a river heep. Thanks for the input.

Learn to solder, heat shrink, and use 'Internal Star Washers' and dedicated ground wires and you won't have problems.
Learn to do a 'Drip Loop' in the wiring and that will minimize what actually gets into the connections.
Mine is in corrosive mud every time we get off road, and it's fine with just basic good wiring/connection practices.
